Для удаления файла из git-репозитория без его физического удаления:

git rm --cached mylogfile.log
Для удаления папки (рекурсивно) можно сделать так:

git rm -r --cached folderName
А для того, чтобы ситуация не повторялась, лучше добавьте файл или папку в .gitignore.
