I want to talk about how to extract the data in it to something more regular, like JSON or a TOML file. It&#39;s big and only somewhat regular.
I&#39;ve also exported the first and eight pages as png files that might be easier to digest to get a feel for what the data looks like.
the ultimate goal is to create something that can extract the data out of this PDF with some fidelity into a format that we could then more easily use and query.
We will likely want to do an analysis on other pages beyond these and discuss what nuances there are and what fields are worth extracting</div></div>

What do you want to do with the extracted data? This helps me understand what fields matter most and how precise the extraction needs to be.
- Query/filter elements: Look up elements by number, section, or type. Search for elements with specific coded value sets. Basically a structured reference you can grep/jq.
- Build software against it: Generate code, schemas, or validation rules from the data dictionary. Needs high fidelity on codes, OIDs, and value set membership.
- Analysis/comparison: Compare across versions, analyze coverage, understand the hierarchy. Fidelity on structure matters more than every word of every definition.
- All of the above: Want a faithful structured extraction that could support any of these uses.
How important is capturing the long-form text fields (multi-paragraph clinical definitions, supporting definitions with citations, verbose vendor instructions)?
- Capture everything: Every field verbatim, including multi-paragraph definitions, sources, and vendor instructions. Maximizes fidelity but makes the output much larger.
- Core fields only: Element number, name, section, parent, coding instruction, target value, and the coded value sets (selection/code/code system). Skip verbose definitions and sources.
- Not sure yet: Let&#39;s start with a prototype on a few pages and decide what to keep based on what the output looks like.</div></div></div>

For the Excel output, how should value set tables (the enum options with Code, Code System, Definition) be represented? Elements with value sets don&#39;t flatten cleanly into a single row.
- Two sheets: Sheet 1: one row per element (all scalar fields). Sheet 2: one row per value set option, linked by element number. Analysts can VLOOKUP or pivot between them.
- One sheet, wide: One row per element. Value set options concatenated into a single cell (e.g., &#39;Male|Female&#39;) with a separate column for codes. Simpler but lossy for complex value sets.
- One row per option: Denormalize: one row per value set option, with element-level fields repeated. Lots of rows but no joins needed. Simple to filter/pivot.
- Decide later: Focus on getting a clean JSON first. We can experiment with Excel layouts once we see the data.
Should we start with a quick markitdown experiment (10 min, might be good enough) before investing in a pdfplumber-based solution, or go straight to the more robust approach?
- Try markitdown first: Quick experiment: convert PDF to markdown, eyeball the output quality. If tables come through well, parse the markdown. If not, fall back to pdfplumber.
- Straight to pdfplumber: Skip the experiment, go directly to pdfplumber which is purpose-built for PDF table extraction. More setup but higher confidence in the result.
- Try both, compare: Run both on a few pages, compare output quality side by side, then pick. Takes longer but makes the tradeoff visible.</div></div></div>

All 4 stem from the same root cause: when a Selection label is long enough that there&#39;s only 1 space between it and the Definition text, the column boundary parsing can&#39;t cleanly separate them. This affects rows where the layout positions shift across page breaks.
The rest of the extraction is solid:
- **620/620 elements** extracted with all metadata fields
- **107 unique value sets**, all codes extracted correctly
- **0 missing codes** (was 237 before fixes)
- **0 definition contamination** (was 18 before fixes)
- **99.5% label accuracy** (826/830 selections)
The remaining 4 labels are in the two largest tables (43 and 35 selections each) which span multiple pages. These are the hardest cases for column-position-based parsing.
I can keep refining, but the diminishing returns are real. These 4 could also be fixed with a small post-processing cleanup (pattern-based trimming of known artifacts like trailing &#34; A&#34; before parentheticals). Want me to:
1. Add post-processing cleanup for the 4 edge cases and keep iterating
